TDR Nova- match EQ question

Since I've been using the match EQ of TDR Nova's "smart" function to try
and better match my coyote sounds to a good, known reference, I am left
with differing results that I thought I might ask about here. If I
"learn" the eq of the reference from start to finish and then apply to
my coyote file, also from start to finish, I am getting a different
result than if I apply to sections not including the noise floor in
between howls. What is the best way to apply the match EQ: reference
with noise floor applied to my capture, also with noise floor;
reference, tonal areas only with no noise floor applied to my capture
learned without noise floor, or some other match particulars? Thanks.
