No, didn't you hear what the Architect said at the end, or hear Neo's bargain with the machine-head? The humans in the Matrix would now have a choice to leave if they wanted. Many probably still wouldn't, because life is a lot nicer
in the Matrix than in Zion. But for those that wanted to, they would be free to
go, no agents chasing after them. The war between humans and machines was over.
