Syllabication of the American intervocalic /r/: does it matter or not?

Merriam Webster's Learner's Dictionary says "weary" pronounces /'wiri/ (http://www.learnersdictionary.com/definition/weary). but if i really pronounce wih-rih, i find it different from how native speakers do it (they say wir-rih). can anyone explain this?
